I wouldn't mind to do all the work myself, i've had really good luck with prices on cheapcycleparts.com and my old dealer in MI can get me parts at cost. The problem is timing.
It is the start of summer and I'm out a bike that needs money but TIME more than anything. I have 2 days into just getting the engine out.
I'd love the piece of mind of having a 110% bike that I know inside and out, but I cannot miss a riding season.
I think at this point I'm going to investigate more into getting the 10r but keep the 9r and fix it later when I'm looking for something to do over the winter.

Close to 60 miles on it already, indescribable how awesome this bike is.

I have it in the back of the garage to work on this coming winter.
Needed a bike to ride this summer and didn't have time/ambition to work on an engine all summer.
Thanks though.
This thing is phenomenal.

Well the head is off and the crank is waiting removal. I have a parts list; gaskets, nuts, bolts, ect. And was very surprised to see how clean the internals were. The valves have very little carbon build up and the pistons as well. Everything in the valvetrain is good and reusable, but I'm having the head checked anyways. Since its apart it will be good piece of mind and the price is right and the place is local. #3 is the spun bearing, I pressed on all the pistons and 1, 2, and 4 didn't move. #3 went down about 1/4". So it looks like I'll be getting the exact same service done on my crank as Rick S had on his zx9r. I still cannot believe how clean the valves and pistons were. The cylinder walls were in great shape as well! There was minor carbon deposits in the squish zone, but the walls were mint. Good news all around. Hoping to have the head dropped off tomorrow morning and the crank out the following day shipped to APE in californina for lighten, balance and repair at 14,000 rpm.

Update: Removed the rest of the parts to split the cases. I pulled the jug off and am waiting to get the clutch hub nut off to split the cases. #1, 2, 4 rods are solid tight around the crank; #3 is loose as shit. I'm hoping it can be salvaged. Been delayed on getting this around because I've been on the 10r so much; just rolled 3k, new set of Q2's and ECU out for flash by Guhl's.
I'm hoping to get the rest of the taken care of but it may drag into winter depending on how much time I can get into this.
Any tips for cleaning the tops of the pistons? I'm going to have the cases and stuff cleaned up and ready to go back together. My parts lists is about 2 page long right now.

After pricing out my parts list - gaskets, bearings, o-rings, head bolts, etc: it totals $834
Crank work - $635
Head work - $300
Grand total - $1769
Yikes.
Guess that's a pretty good piece of mind knowing the engine is 100% new internally.

Cut your losses NOW and source another motor! I did the same thing to a motor I put 12 miles on(LONG story) Motor seized a mile from home and I pushed it into the garage. Picked up another motor and away I went. Ended up parting the motor and was able to break even. If you're set on having the motor rebuilt, Greg Moon in Mil. is the guy to call(Moon SuperCycle) or Zlock racing out in Washington state. I'm over in Hartford and travel thru Columbus a few time a year. PM me with any ?'s.

Finidng an engine with low mileage in near impossible and almost just as expensive. The only problem is the spun bearing; doing the head work is a bonus since it is already apart, the rest is in parts, gaskets, seals, etc.
It's a big price tag, but I spent $1200 on just paint! If i had to guess what I had into the bike right now, I'd say upwards of $5k.
