Fork build question

I have a friend who is rebuilding a crashed 2002 ZX-9R. He has 2 different upper fork tubes. One has 2 holes at the bottom versus about 6 for the other which also has a tapered section to it. Which one is stock for 02-03 model and can certain year uppers be mixed with bottoms from other years?

I don't have extensive knowledge, I did compare 98 and 2000 forks. They differ in the 2000 is a bit shorter having moved the clipon mount under the top triple. The top of the tube is flush with the top of the triple. Both had two holes. I can't think of anything that the six hole and taper would do in the action of the 9's fork. In some of the cartridge emulators like for older ZX10s, Racetech recommended opening some holes to prevent them from impacting the valve flow but I've never seen anything for a 9's fork which used the cartridge system that would explain extra holes.
