You're going to love this bike.
Anyhow. Looking at the book, you're going to have to think of carburation LAST.
The fuel goes from the tank,through the petcock, to the filter, to the pump,than to the carbs.
So I would do I few things. Since this is your bike and you will have to get used to working on it to understand what is going on with it.
Go ahead and remove the tank.
remove the airbox.
switch out the plugs for new ones. never trust "it has new plugs"
pull the plug wires out of each boot and cut 1/4 inch off the tip and reapply the wire to the boot. apply di-electric grease to all connections.
if the oem foam filter (airbox) is deteriorated, replace it.
if it has the original fuel filter,replace it as well.
empty out the tank and remove the petcock and see if there is any debris in it's orifices.
I had to do it to mine.
I knew it may seem like alot, but believe me. you have to check these things.
Sounds like something is impeding the flow of fuel. intermittently.
The fact that you have to let it sit, tells me that the fuel has to somehow settle, than it starts after that.
Now MDstriker did bring up a good point. The tank does have to vent as the gas it suctioned out of it by the fuel pump. If there was no way to vent the tank, the pump would run empty as it tries to pull more gas out of the tank.
Check to see that your vent (on the left side of the bike by the clutch, it should be next the drainage tube for the air box. make sure the vent tube is not kinked in anyway. if you open up the tank,and blow through the tube,place your hand on the open tank and you'll hear the sound change as you move your hand. that is the vent tube for the tank.
Like I said, sounds like you are waiting for it to equalize before it will start running again.
