few thoughts spring to mind:
1. Excessive play in gear change linkage.
2. Chain overly loose / tight / unlubricated
3. Clutch not disengaging properly as metioned above.
hydraulic on ealry models so try new fluid and bleeding.
Cable on later models try oiling and adjusting it.
4. Clutch plates worn into clutch basket preventing them opening, not happened on my 36,000 mile e2 but if your has been ridden hard its possible.
5. Internal Gear selection mechanism (Behind your front sprocket inside the engine covers)
6. After that it's looking at selector forks and drum in the gearbox (thats been an engine out job on every other bike I've had, but never looked at doing it on the 9).

That the order I'd look in, it's based as much on the easy things to check as the most likely things.
